I’m very tech savvy and work as a software designer but can’t figure out how to move a book from Apple Books to Calibre. If I copy a book from iCloud > Books to my desktop it doesn’t show as an ePub file type icon. It looks like an archive. Is Apple doing something to the ePub file to prevent it from being shared/copied to Calibre. These are books downloaded from here, not DRMed books.

It sounds like you are downloading books on an iPad/iphone. If that is the case then do not open the book in iBooks when prompted after downloading. Instead you can save the ePub to a cloud drive(Dropbox, google drive,etc) This is what I do. I save the ePub to a drop box folder that is Lynch to my Mac. Than I have the file on my Mac and drop into Calibre. I personally read on a kindle. But by emailing the converted mobi file to my kindle I can then read on all devices if needed and the location will sync. Hope this helps.
