I've separate folders for each genre and Category.
For example : Fiction, Non-fiction, Children's books, Comics etc.

This makes things easier for me. Though I tend to forget whether I do have a particular book or not ;) so I have to search the whole folder, tedious task. :(

Yup, Calibre for me too. It organizes everything very nicely. Less work for me.

I use a flash drive to store my collection and simply list and organize it alphabetically by Author :)

Ok so I downloaded calibre and a lot of plugins and I must say I love it! I already passed the info to one of my friends. The one thing that I couldn't find anywere is if I can make notes while reading the ebook in the pc, like highlit sentences for example.... is that possible?

yes, highlighting is possible.

Apparently though, I was misinformed as well, you can highlight but only so much at a time. The best option though is to have an actual e-reader program outside of calibre to read your books on.

Ok I will check that for my friend, I do it in my ebook but she reads from the computer sometimes and likes to highlight from there... how can she do it from calibre? does she need another plugin? I searched through google but couldn't found the answer.

The only "highlight" she can do is one passage at a time much like highlighting a section of wording in a text document. It isn't possible to highlight one passage and then further on down the book to highlight another.

This is a great topic! I have such a mess because I started out with a 2nd generation Kindle and have the Kindle app on my MacBook Pro, my iPhone and my SO's iPad. Then about a year ago I discovered Calibre because I could use it to read ebooks borrowed from the local library. Yeah, not so bad but now I have a growing epub library on my Mac for which I use Calibre, and now I also have a bunch of books on the iPad and I use iBooks to read those...

I really like the way Calibre organizes things though I'm sure that I'm not using it to its full potential - like I had no idea about the plug-ins :?

Now question is, how can I consolidate my Kindle library and the Calibre library? Is it even possible? Will I need to convert the kindle extension to .epub or another extension?

What do you mean?

First, Calibre is set up so that if you connect your kindle that you should be able to add your books to the kindle and from the kindle to Calibre.

Second, only convert unless you feel that your going away from the use of the kindle and using iBooks.

Third, Kindle supports 3-4 different file types (AZW3, KF8, MOBI, PRC [which really isn't used much anymore because of the advancements with AZW3 and KF8])

Fourth, ePUB only works with specific readers and is NOT compatible with Kindle as the fact that Amazon has specified different standards than what is set for ePUB and feels that if they followed the standards of the ePUB that it would inhibit their potential.

Now, if you have a certain plug in and you have purchased books for the kindle but want to convert to ePUB then it is possible to do that. Seeing as I hope you've read thoroughly we can't talk about certain things that pertain to proprietary property. If you have any other questions feel free to ask.

One more thing, be as it may that Apple continues to patch loopholes in iTunes, you can't directly manage your iBooks in Calibre, but you can link calibre with iTunes and it will add the files to itunes BUT the files will only be accessible when iTunes and Calibre are connected and open at the same time. Because iTunes will be linked to the Calibre library folder and not a 'Books' folder that iTunes creates if you add them directly into iTunes by yourself. So if you link iTunes and Calibre through the process given to you by Calibrem your iTunes or Books will be connected to Calibre then it will show the exclamation point designating that the file can't be found if you try to sync and Calibre isn't open and connected with iTunes when you do this. So be sure that if you connect Calibre in conjunction with iTunes and your going to sync books to your iPhone, iPod Touch, iPad that you must connect the folders and have both programs open when you sync an Apple product with iTunes.

I might have repeated myself a couple times, so just laugh it off and ask questions if your confused.

First, thanks for such a detailed response!

1. Lord Have Mercy and bless my heart  (as they say where I live). I had no clue - like I said, not using Calibre to its full potential. Heck, seems like I'm hardly using it at all!

2. Yes, I'm slowly abandoning my Kindle and why trying to consolidate libraries is becoming more important. I love my Kindle but it's just not as versatile as the iPad and I find myself using that more and more; to the point that SO is getting a tad upset since he hardly gets to use it anymore.

3. That's right, I seem to only think of MOBI.

4. Yeah, I knew that because most library ebooks used to only be epub and the main reason why I started using Calibre. Now my local library also has ebooks for Kindle so is not such a big deal as before but then again as I said, I'm migrating to the iPad.

5. I tend to forget and didn't mean to bring up a taboo topic.

6. Okay, I'm going to have to read that iTunes thing a couple of times before it sinks in. Then I'm sure I'll have lots of more questions

I cannot live without Calibre. Even managed to back up my plug ins, library when I reformatted my computer over the weekend, and it's reinstalled and working just like it did before the reformat.

Don't worry about it haha. You didn't ask really but I was throwing it out there.

The iTunes is pretty simple select the books you want to send to iTunes

Right click, "Send to Folder", Select iTunes. Calibre will then open and send the books you select to iTunes.
