Well, I'd have to say my favorite is J.L. Langley's Sci-Regency series. I think it's great because it combines one of my favorite historical fiction genres with a reasonable reason for it to be an openly M/M society in this particular situation. I can't wait for book 4, which I understand is currently in the works.
I also highly recommend Belinda McBride's Uncommon Wh*re series. There's currently 3 books in that with a couple of related books - one M/M and one M/F.

I have to admit--for sci-fi M/M I usually read fanfic of series and movies I like. Commercial M/M sci-fi hasn't been as good at satisfying the sci-fi part as the M/M part. For fantasy it's generally good.

I find it difficult to distinguish SF from fantasy in the MM genre, but here goes, most but not all discovered here
* Bone Rider by Fally (I went on to buy another book by this author which I quickly abandoned - a common experience for me)
* Happy Snack by Nicole Kimberling
* Tales of Nevèrÿon and Stars in My Pocket like Grains of Sand by Samuel R. Delany (I first bought them as mm pb, then trade pb (Tales only), then epubs)
* Converge series by Chris Owen
* Into the Divide by Sandra Bard (I've just finished the first one, can't say about the others in the series)
* Fighting Gravity by Leah Petersen (haven't read the sequel, buried under all the other new books: so many books, so little time - and still I reread quite a lot)
Seeing a post under mine: I do love the Psycop series, but classify it as fantasy where I have many more favorites.

The Abyss #1-3 by X. Aratare (Raythe Reign) online serial
This series I enjoyed very much and mutated quickly to one of my all-time favorites. A mix of scifi, space, technology (not the invincible kind) and vampire, but not quite your usual one. It's yaoi - illustrated - but with a strong, nicely paced plot, fleshed out characters and worldbuilding that supports the story subtly. And really a minimum of sex considering the genre. Only once I actually had to pause and ask myself how a certain side-character came to know one of the main figures within a few days like a friend of several years, and suddenly was 'family'. The serial has not been edited or proofread but I feel the story well worth the inconvenience. And the costs of 10 bucks for a 1 month membership
