Does applying custom patch for Bubble Witch 2 Saga using LP causes problem for root?

I have tried couple of times use custom pitch for bubble witch saga using LP but SuperSu lost /xbin/su files and said me to re-root my phone.. Then had to use SuperSu zip to gain root access again..

May be for that one app only never tried on others though, just reporting here to see if anyone else with same problem before bugging Dev with this report
