Have you tried setting SuperUser to auto accept all Root Access requests?

Might not fix it but it's worth a shot.

Yes I tried that, but it did not work. Other apps have root and I get the SU notification that Lucky Patcher has been granted access, but it still complains it doesn't have root. I've updated SU and Busybox with no luck.

Any suggestions?

Do we lose Pro version once a new version of Titanium is released?? I installed this release 2 days ago and it was working as Pro. Now I see that today a new version of Titanium is out and I noticed that the 5.4.0.2 install on my phone has reverted back to non-Pro.

using lucky patcher you have to apply the custom patch again every time you update
you can update it via the market then apply the custom patch in lucky patcher right after to make it pro

You have to remove the old patch with Lucky Patcher,
