What you are describing is inherent Characteristic within the Xposed framework itself. The Xposed framework replaces a particular system file (ROM file) with it's own modified version by design. Every time you flash a new ROM you are essentially replacing all system files thus undoing what the Xposed framework did to integrate itself into the system.
With that being said, if someone were to port gamer765's Pandora Patcher from an Xposed module to a Cydia Substrate extension then in theory flashing a new ROM wouldn't have any effect on the installed state and or enabled state of Pandora Patcher as Cydia Substrate dosen't replace any system files as part of it's design.
I wouldn't count on that happening though as that would probably be a great deal of work for something of very little advantage...
