Yes it will cause problems to today plugins and Input Panels, they wont appear again.
So reinstall them

For apps like Pocket Plus, PBreeze, vito button Mapper: save their settings on your storage card

Apps like Indibar, AE Button Plus dont need registry for settings so they will be fine as ever

Also use PPC PIM Backup to backup call logs, speed dials, messages, etc. in case spb Backup doesnt do it perfectly like in my case
Most of the apps (like 80% of them) will run fine, so you will only have to reinstall the other 20% of them.

Note: First of all fully backup your device using SPB Backup and PPC PIM Backup utilities; in case active sync still doenst work for you after restore you might want to fully restore your device to its earlier state

Ok
Some good news here
after my last hard reset caused by Pocket Mechanic and not wanting to start it again I completely reinstalled the last working backup I had and fiercely started to find a cure for my InActive Sync and I found the cure here in the registry
HKLM\Windows CE Services
there were 4 empty value entries that needed to be deleted and thats what i did
the entries were like VOPD_Workout, VOPD_Health,etc., most probably installed by either Pocket workout or MPD Pocket Diet or My Sports training

At last I know it that it wasnt CEII that I highly doubted on earlier

So, Raging_Peace, your conclusion is that the ActiveSync NO MORE WORKING problem has been introduced by different application, but not by CEII ??
Am I right ??

Both CE and WM Storage do the same thing, change behaviour of our PPC so that the extra memory module SD/MiniSD/etc becomes like a removable disk in Windows, and we don't need to use ActiveSync/Windows Explorer to make transfers of files between PPC and our PC.
All versions until now of both CE and WMS have bugs (we loose ActiveSync reconnection after returning back to normal condition from removable memory state.

Here comes a suggestion which eliminates completely the need for WMS or CE and we still have the functionality to transfer easy and fast files between PPC and PC without affecting the return to ActiveSync state.

Install a FTP Server on your PPC (Noisette ShareIt FTP Server Pro 1.7 or Cambridge Computer Corporation vxFtpSRV 2.0.3) and FlashFXP on your PC. Excellent speed (faster than via CE/WMS or ActiveSync-Windows Explorer - the FTP protocal suites best for file transfers in aspect of throughput and speed).
No longer hassles with CE or WMS!

Ok for FTP but... Bluetooth, wifi or wired connection?
(no problem for wifi just have to configure IP adress) and PAN bluetooth doesn't work on my X51v WM6 A03 (Toshiba stack on my laptop). The best thing to transfert large data on PPC is SD-CF card-drive (but have to remove the card to transfert data :-( )

Zeno, your proposal is nice, but the limitation is that to use it you need to install software on your PC as well. And sometimes this is not possible.
The way to work of CEII or WM5torage is more easy and useful, because does not require nothing on the PC for the connection.

:)

I'm sure that anyone using such soft here knows what an FTP client is...and for maniacs of security you can make wifi transfers via ssl and WPA2 :)

Only Axim owners have CF socket :).
FSC Loox users have USB host... there are many ways to not use CEII or WM5 - simply, imho they are still buggy :)

I pass on using FTP. I prefer plug n play.

Your idea is worth a thought
But,
The idea behind using CEII or WM5 is not faster transfer speeds
but ease of transfer and its capability to connect to any pc without requiring to install anything on the pc side
I need this software because I and all my collegues(that is the whole of the staff) are banned from installing anythings on our work computers
Infact they have removed all the plug and play devices like floppy drive and CD ROMS, excepting the usb slots of course, for fear of virus infections.

If I need speed then I even do have a card reader as well.

I have an update. But it is not a good news.

Yesterday I have sent and received some SMSs with my HTC Advantage WM5 and CEII (this cracked version) installed.
After received the last SMS, I have connected my ppc to my PC using CEII, to trasferring some files from my PC to my PPC.
Everything has been done properly and without problem, up to when (after copiyng the files) on my ppc no more "Message" application was running.
I dont know what has been the problem, but I know perfectly that before using CEII for tha last time (and it has been the last application used on my ppc) the "Message" application was running very well and properly.
But, unexpectedly after using CEII (and it was absolutely not the first time for me) the "Message" application does not run, and my Advantage was no more receiving any SMS (or email, or MMS as well).
Simply, If I tapped on "Message" or on any point where "Message" application was called (from "Contacts" for instance), nothing happened.
Nothing to do. All my triies to restore the previous situation have been without solving the problem.
So, I have decided to flash my ROM to WM6 version (or to make an Hard Reset) to my PPC to fix the problem.

Of course, I cant be sure that CEII has been the source of my problem, but I am sure that it has been the last application used on my ppc before discovering the no more "Message" application running.

Now I decided to use only WM5torage to avoid any possible future problems in this way.

Thanks for your thoughts. From my own experience, also in the company I work it's the same security policy. But... ;) even the USB slot is useless. All is disabled by admins.

Cencio, russian and other east-europe developers are well-knowned for boobytrapping their soft :) :D
Ease of transfer..yes, but with a RELIABLE software :)
Neither CEII or WMS are reliable,... yet :)
