Nice job. You know this map is crackable and available to download off the MM servers though. 9gb and called dms_gb_ossv_2012.qc3
Useful if running the latest version of MM that accepts QC3 files.

I've downloaded square 'SK'as a sample , which, as you know, consists of 400 separate tiff files and assocoated georeference data files. Do you have to load each of these 400 maps individually into MM to georeference them or is there a quicker way to do it ?

It's easy. Just copy the .tab files into the respective folder(s) of .tif files. Then add the .tif folder(s) to MM's Refresh Map List pane, and load them into MM all at once, ready georeferenced!
Then merge them all into one map, if you like. Select each of the * maps in the Map List pane and click Merge.
But one snag. MM's Search facility will now scale into this map by default (even if it isn't actually loaded at that location!).

Nicely spotted! You're correct. Some of the tiles are in the wrong positions.
Check Loch Choire Forest and Glas-Loch Beag areas
